I suspect you have multiple problems.  One one hand, it sounds like you may have some sort of drivetrain issue based on the at-rest vibration when in gear.  Could be something screwy with a clutch-pack in the transmission.  This should have no affect on the ride quality of the vehicle, though.  There's nothing mechanical to link a rough ride with an in-gear vibration at rest that I can think of.

Except then the symptoms would only exist when the car is in motion.  The driveshaft and differential are both stationary when the car is stationary.  This sounds more to me like it's something between the input and output shafts of the transmission.

Enter the 1990 Jaguar Kensington concept...or what later evolved into the Daewoo Nubira some eight years later.

2. 1995 Saturn SL2 5-speed, 126,500 miles. 5,000 miles in two and a half months. That works out to 24,000 miles per year if I can keep up the pace.

Jag needed to update its design language a lot sooner than 2007, but I don't think that BMW knockoff front end would have been the best way to do it.
